BIOBASE Biological Databases / Biologische Datenbanken GmbH provides specialized biological databases, mainly from the field of molecular biology. Its flagship is TRANSFAC Professional, the version of the TRANSFAC database which is offered to commercial users for licensing.

This program predicts (2 stranded) coiled coil regions in proteins by the Lupas-algorithm.
- TMpred Prediction of Transmembrane Regions and Orientation
The TMpred program makes a prediction of membrane-spanning regions and their orientation. The algorithm is based on the statistical analysis of TMbase, a database of naturally occuring transmembrane proteins.

Finds protein motifs in short, error-containing DNA sequences. This server uses the new framesearch option of pfscan program to search a single DNA sequence against currently available protein profile databases.
- PrositeScan Search PROSITE with a sequence.
This is a PERL-implementation of a program searching the current release of the PROSITE database using regular expressions.
- SAPS Statistical Analysis of Protein Sequences
This program, written by the group of Samuel Karlin, analyses proteins for statistically significant features like charge-clusters, repeats, hydrophobic regions, compositional domains etc. One of its options is to generate self-explanatory output.
- TRANSFAC TRANSFAC database
The TRANSFAC database provides information on transcription factors, their binding sites and binding profiles. Also available are sequence analysis tools for potential transcription factor binding sites. This is the TRANSFAC Classic version, freely available to users from non-profit organizations. Users from commercial enterprises are kindly asked to contact BIOBASE GmbH (info@biobase.de) for licensing TRANSFAC Professional.
