AFLP was employed to analyze population genetic structure and variation of dominant tree species Cryptocarya concinna in lower subtropical forests. Samples from a total of 37 individuals in 2 populations at mesophilic sites and 1 population at heliophilic site were amplified using 4 AFLP primer combinations. 51 polymorphic phenotypic patterns were selected and analyzed. Shannon coefficient, AMOVA for SSD (sum of squared deviations), MSD (mean squared deviations) and variance components, and Nei's genetic distance show high genetic diversity and low differentiation in the population. Higher AFLP polymorphic variation and the specific loci were found in the population from heliophilic site using E-ACT and M-CAG primer combination. It suggested that the habitat difference reflect on molecular levels.
